Sudip,

>From a  brief look at this article, it seems like the author uses spatial software like GeoDa in three ways:

1. Estimate spatial lag model with ML (you can do in GeoDa) and 2SLS (you can do with R's spdep package) - table 4
2. LISA maps (you can do in GeoDa) - Fig. 4 & 5 
3. Include spatial lag terms in HLM model (you can use GeoDa to create the spatial lag term but not to estimate the HLM model) - table 5
